Microsoft Project Professional has a facility called Project Guide that allows you to embed your PM methodology within the Microsoft Project environment. In its simplest form, it can be a process guide with instructions and supporting help pages that a project manager can reference from within Microsoft Project Professional.

In its more advanced form, it can be a fully integrated environment where the forms and procedures required by your methodology are triggered and accomplished within the Microsoft Project environment. This will require extensive programming to implement.
